I'm experiencing a similar problem. Even with a brand new alternator putting out 14.2 volts and a new battery at 12.6 volts, the Check Charging System light is still flashing on and off.

My alternator is in good condition, as it is generating the usual amount of voltage and amperage. The issue may lie with the wiring or possibly the computer system.
